What if she was just a cousin? Could be her father’s brother’s kid, but there was a big schism and he and his brother never talk. This echoes the animosity of the two. There would have to be something because if they knew they were cousins, it would have come up.
 
Or they’re just not related at all and this is just a futile effort on my part to jam some family ties into their friendship.

The problem with the theory that Trixie is the result of a relationship Night Light had before Velvet is that everything points to Trixie and Twilight being around the same age, especially in the comics now that we’ve seen Trixie starting at Celestia’s school the same time Twilight did. This means that if Night Light were to be Trixie’s father, he’d have to have sired her around the same time as he sired Twilight Sparkle, hence implied infidelity.

Hmm, what about Twilight Velvet? Does she had another foal with another stallion before Twilight Sparkle?..
 
Then that offspring would be half-sibling to Twilight, Twilight would be half-sister to Trixie, but Twixie and offspring wouldn’t be related (cue shipping… Two siblings of Twilight getting completely legally married… And other craziness).

This would be a little bit more believable if offspring were more than loosely related to how their parents looked (something all those godawful OCs with exact blends of their parents hair and mane colour and styles need to remember time to time).
