Or they’re just not related at all and this is just a futile effort on my part to jam some family ties into their friendship.

More to the point, he would have already sired Shining Armor before either of them.
The problem with the theory that Trixie is the result of a relationship Night Light had before Velvet is that everything points to Trixie and Twilight being around the same age, especially in the comics now that we’ve seen Trixie starting at Celestia’s school the same time Twilight did. This means that if Night Light were to be Trixie’s father, he’d have to have sired her around the same time as he sired Twilight Sparkle, hence implied infidelity.
Well, Trixie would count as not looking like her mother at all. So there’s that.
Then that offspring would be half-sibling to Twilight, Twilight would be half-sister to Trixie, but Twixie and offspring wouldn’t be related (cue shipping… Two siblings of Twilight getting completely legally married… And other craziness).
What if it was before marriage?
I read that same one, and it was indeed good (sequel was kinda meh, though).
