The problem is that the Doctor character comes with an established personality and background, so turning him into a pony is cool since he brings all that with him. If you humanized Doctor Whooves the pony who is mostly an empty slate, what’d be the benefit?
 
Maybe you could write the Gallopfree chronicles first, and then top it off with a twist ending about the pony turning into a human. Or you could keep Doctor Who character and ive him an origin story of being once a pony, though I can’t imagine that not looking dumb in the Whoniverse.
