Well, maybe not “soul” is not the correct word. It is, however, a combination of Asriel absorbing Chara into his being, Asriel dying and becoming dust, becoming the first flower, and that flower being injected with Determination and becoming self aware.

Actually, Flowey is a combination of the souls of Asriel Dreemurr and Chara, and with its ability to reset timeit is quite possible that Flowey is hundreds of years old.
