I don’t know, I really don’t really see the difference really, or why one is “better/worse” then the other.  
And “Pasta Power” was kinda a bad example, as it was more of a “action catchphrase” then a random joke pun like you were complaining about.
 
Funny thing, is the Mario games never really featured any Italian food, except in the Paper Mario games. (Which came out over a decade after the “Super Show.” Said show also featured Link riding a horse, long before he did it in the games too. Though, I think both were coincidences, as I don’t think the show aired in Japan, nor has Miyamoto & Co. ever watched them.)

It’s more a matter of getting it to fit in and sound somewhat natural.  
With the Italian food jokes of Super Show it didn’t really flow as somthing one would actually say, with the horse based jokes in MLP of the older shows it was kind of the same, but FiM has them worked in a way it sounds natural to say them so I like it.  
I happen to love puns being all over the place as longs as they work and do not sound so tacked on it disrupts the flow of a conversation.

To each their own. I guess you’re not a fan of all the horse-humor in MLP then? Manehatten? Trottingham? I think those are just as much shoved around as the pasta humor in Mario. (Which by the SMB3 spinoff cartoon/season wasn’t so common anymore.)
 
Though, frankly I wouldn’t mind if the show did more “horses doing horsey things” or “furry reminder” humor. Which we don’t see much of anymore.

With Super Show they tended to shove them in all over the place, unlike the other cases you said when it only came up when talking of food.

They never really bothered me, (plus they had one in “Super Mario 64,” I recall when Mario’s sleeping) it’s not worse then all the “TMNT pizza” jokes, or “Sonic chili dog” bits.

Sonic has had 2 arcade games actually. (Sonic the Fighters, and Sega Sonic Arcade, both quite obscure though.) He also cameo’d in “Rad Mobile.” Ironically, all those games were before the modern Sonic & Eggman (featured in the movie) showed up.
 
Bowser on the other hand, never appeared in any of the Mario arcade games with the exeption of “VS Super Mario Bros.” (an arcade port of the home game) and the 3 obscure “Mario Kart” arcade games by Namco.
 
Sega’s actually been pretty cool of having Sonic & their properties appear in media outside of video games. (In fact, they’re still allowing the “Sonic the Hedgehog” comic book series by Archie Comics to keep going strong after 20 years.) So it probably wasn’t to much trouble to include Sonic in. (Plus, with all the bad press he gets in the gamer media, Sonic needs all the love he can get at this point.)
 
Nintendo on the other hand, are very notorious for being very stingy with their properties, especially appearing in media outside of video games. They even turned down Archie Comics’ offers to do a mini-series comic based on their properties.

Especially since Mario actually had an arcade, but the reason Sonic is allowed to speak is because he isn’t the silent protagonist like Mario.
 
Also: They probably paid Sega to have Sonic, and Fix-it Felix and Wreck-it Ralph essentially Mario and Donkey Kong. It would still be neat to see them meet.

Considering Sonic was allowed to speak, (and even do a funny “Sonic Says”-like parody bit) it did seem like a crime not to have Mario in the movie.  
(Though, frankly I preferred Lou Albano & Danny Wells as the voices of the Mario Brothers. Sadly, both are passed on now.)
 
Would be cool if they had DK, as well. Though, Nintendo’s more stingy with their properties then Sega & Capcom were. The only Nintendo things they allowed in the movie were Bowser, a mushroom, and an NES controller. I even hear they were very picky about how Bowser was portrayed in the movie right down to the way he sips his coffee.

Y’know, sense he’s called Fix-It Felix “Jr.” I assume in the sequel (yes, they confirmed one is in the works) we might finally get to meet his old man, the first Fix-it Felix.
