I’m two months late, but:
 
“The motive? Trixie has held a grudge on Twi and friends since nearly the beginning of the show. ’Nuff said.”
 
Lame motive. Trying to get Dashie in jail because Twilight upstaged her once is not a good reason, and the story is far too good to make it a bad one.
 
The stuff about there only being two bolts shouldn’t be true either - the cloud ballistics were presented as factually true, and it’d be, again, lame if it turned out they weren’t without anyone investigating it.
 
There’s other flaws too - Trixie did NOT pretend there was a second bolt, as Trixie was the one saying that nobody saw or heard the second bolt at all. Apple Bloom’s encounter didn’t make a noise, if I recall. Having Ace Swift just be under powerful magic would make Knox spin in his grave.
 
In fact, the only thing you’ve said that wouldn’t make this an awful story was that Apple Bloom was hit by a teleportation spell, which really does suggest Trixie.

I actually guessed that Trixie was the “murderer”, though it’s more complicated than that:
 
First, RD scares Ace Swift with the lightning, leaving the cloud with (supposedly) two bolts left. Then, Trixie appears, having guessed that RD wanted to do something to scare Ace off and already aware of his blackmail arrangements. Trixie brings him to another clearing, offers to make him disappear, so to speak, and casts a spell which causes him to pass out as if he IS dead, applying scorch marks and moving the cloud over him. Later, she bumps into Applebloom, and teleports her out of the forest in a panic. The third lightning bolt is invented to cover up for the loud flash and bang of the teleportation.
 
Trixie calls in the CSIs, directs them to the second clearing, and mentions hearing two lightning bolts. The third(?) bolt strikes later, Ace Swift is taken to a morgue (where Trixie will later help him escape) and Rainbow Dash is revealed as the suspect.
 
The motive? Trixie has held a grudge on Twi and friends since nearly the beginning of the show. ‘Nuff said.
 
And the other lightning bolt? Didn’t ever exist! The cloud was big enough for three bolts, but that doesn’t mean it actually had three.

Yeah. They did. In Apollo Justice. Only one guy had them. Pretty much the black locks mean that the guy was trying so hard to keep what he knows a secret, that even Phoenix’s usual interrogation wouldn’t break them.
