I just really, really want to see them tackle the fact that almost all of Twilight’s interactions and affections are attached to human Flash, not pony Flash, and the awkwardness created when she lets that line blur.
 
She does seem to think of them as separate people, since catching a glimpse of pony Flash was not a distraction and she never tried to look him up on her own but she built a whole SCIENCE attachment to the mirror so she could return to the human world and one of the first things she does it start giggling and hair-twirling about Flash asking after her.
 
But if human Twilight appears in EQG3 and starts confusing the issue of where one version of a character ends and another begins, we could see Flash’s feelings for Twilight shift to her human counterpart (since that’ll probably be Twi’s last trip across dimensions) and Twilight might do the same thing.

It’d be real funny to see Twilight being very forward with him, and Flash bemusedly going along with it until he finally realizes just how out of his depth he is.

Oh my God, how I love his confused, stupefied face.
