I’m surprised no one has made a pony parody of this yet.

I totally agree with all of that. I haven’t heard the Treehouse of Horror version since I believe Season 14. I reach for the mute button whenever these episodes get to the credits.
Honestly, the shadows did scare me. But I remember this conversation with my mother that I had when I was about 8 years old:
CC: “The music? I really liked it.”
M: “Really? How so?”
CC: “It sounded kinda…familiar, I guess?”
M: “You mean ‘nostalgic’, sweetie?”
CC: “Yeah, I guess.”
M: “Then just cover your eyes. Pretend the music is the only thing you can hear.”
CC: “Okay, Mommy.”
And recently I actually tried to play it on the piano again.

It was definitely the silhouettes of the people and the jingle, it really scared me as a kid. The Treehouse Of Horror version was a lot worse, that one freaked me out more.
Personally, I think the visuals were the only thing scary about it. I actually learned how to do the little jingle on the piano because it honestly just gave off the feeling of nostalgia.

Maybe its the fading of the darkness combined with how dark the blue is and the font for the Gracie Films logo? Personally, I think its scariness is enhanced with the Treehouse of Horror variant.
