Also, if we go far enough, we are related to every single living thing on this planet, including plants, fungi and bacteria. So, as far as I am concerned, any discussion of eating preferences is pointless.

Also I still don’t see a problem with Fluttershy NOT automatically being a vegetarian/vegan because “but muh animals”. At least when she’s in her human form, I mean. There are plenty of humans just like her in the real world who are interested in the topic - maybe even an activists of some kind - who don’t exclusively live by a vegetarian life style. There’s nothing wrong with eating what you’ve evolved to eat as a species.
 
Not saying I really oppose to anyone living a vegetarian or vegan life style, so long as they don’t judge others - to each their own. But still, it’s mean to call out Fluttershy for this “bad” or “hypocritical behavior” in the same way it’s wrong to lecture real world people about how evil they are for being a completely normal human being who eats human beings who eats things human beings eat.

and other detail for Equestria the series no one says they are vegan so they can be vegetarian and eat eggs.  
there is little intensive exploitation, exploiting animals in Equestria (only a discrimination of magical creatures)  
so sunset is not necessarily aware how it works in our world.  
(male chickens its crushing and females crawling to lay but also to get fat to finish in our plate.  
in any case for farms not very respectful of the living condition of these small beasts)

Fluttershy loving animals doesn’t explicitly require her to be a vegetarian or a vegan. Not unless she actually is an herbivore like her pony form.
 
I know it’s the stereotype with her kind of character, but I don’t like stereotypes. It’s too predictable, too clean-cut. I don’t see it as any kind of character flaw if she was the way she is yet her human form still enjoyed a little bacon.

Is their diet habits really important?

She can still be vegetarian, maybe whoever was handing out the food gave her bacon despite the fact she didn’t want it and she was too meek to say something about it, or maybe the bacon came with the toast and Fluttershy was again too meek to say “no bacon please.”, or maybe it’s the simplest answer which is its vegetarian bacon.
